According to this info, there are two adjustments, sag and rebound.  The rebound is the allen key at the bottom, the sag is the threaded nuts on the body of the shock. http://www.progressivesuspension.com/product/1426/465-series-shock It's possible adjusting the sag could affect ride height? Mine was installed by a suspension guy here in Austin that has way more experience and knowledge than I ever will, so I haven't fiddled with anything.

 I suppose the old shock was completely worn out and collapsed so when I put the progressive on it raised it up.

Guess I will have to modify the seat to lower me down a bit.
