Does anyone know if the secondary air system was standard on the 65LS? Or was it an option? Does it removal affect performance?

Definitely not an option, the air system was mandated for BMWs imported to the US -primarily due to California's tough CARB legislation.
Perhaps it helped, perhaps not. But what it does do is dramatically increase the heat on the exhaust valves and can contribute to failures.

I don't think it did very much .
I removed it from my '81 R65 in 1984 .
When I moved to the Phoenix area in '93, it was required to have an exhaust emissions test as part of the yearly vehicle registration process .
The bike always passed with emissions at 25% of the allowable limit .
