I was working on the R65 last Sunday, trying to get the old beast back on the road again.
Well , I'm still having problems synching the carbs.
Here's what I found, I can get the twinmax to indicate that the carbs are balanced, but the engine runs lousy.
The one thing I did find, was that the right cylinder was significantly 'cooler' then the left.
I swapped the ignition leads and plugs between cylinders, no help.
That's when I stopped, because I let one of the ignition leads lay on the exhaust, and melted it.
I got a new lead, and probably will get back to it this weekend.
My question is what am I missing here ?
I'm pretty much frustrated at this point, as I had the same problem in April, when I had to get the bike emissions tested.

Did you already check valve clearances and timing?
I hope one of your twin max hoses doesn't have a slight leak to it....

Yeah Ed, the head was torqued, valve clearance set on a cold engine.
I even swapped the hoses to the TwinMax, to eliminate that.
I got in contact with the co-worker that has a BMW bike shop on the side, and he said the way I was going about it, was wrong, he told me how he does it, and I'll try it this weekend.
If I still can't get it right, he'll come over with his trailer and get the bike and take it back to his shop.
He's only about 7-8 miles away
But at least it will be done, and over with.

The old school method on a lot of twins is to tune one side at a time so the bike is barely running on one cylinder then the other, then light 'em both up ad go by ear.There is a caution to ground the plug lead on the side your not working on. I've had great success using a really long piece of clear tubing attached to a yard stick and filled with ATF. Sounds more like you don't have ignition on the right bank. Fuel starvation on that side or no spark will still give you a vacuum reading. you've already swapped ignition leads so I'm voting for a fuel blockage on the right.
Heres a neat little homemade setup I ran across that prevents fluid ingestion while balancing.
