Hi All,
I now know that at the very least, I'll have to get a shorter brake line. Is it generally a matter of finding someone local to fabricate a shorter line? My estimate is that it needs to be about 2 to 2.5 inches shorter than the stock one (that is the one going from the reservoir to the bracket just on top of the handlebar clamp downs).
What about throttle and clutch cables? Would I be advised to get "low bar" cables from a place such as bmw2valve.com? They have a throttle cable listed for an R65 low bar, but for the clutch cable they just have one listed for /6's and other bikes. (Is the R65 a slash anything?)

No, the R65 is not a slash model, though varous parts are interchangeable, there are different clutch and throttle and choke cables for the different handlebars heights.
You will need the new upper brake line as you surmise.
You will probably need a new shorter clutch cable depending on how much shorter&closer together the controls will be on your new bars - the clutch cable has to be smoothly routed with no kinks or sharp bends. The same can be said of the throttle, chole cables (I think your model has (2) coming from the bar to each carb). On the later R65 models, there is a single cable from the bar to a splitter junction under the tank, which can be repositioned to accomodate some slack, but you may not have that option.
you can get the cables from your bmw dealer or other sources like Motobins- I'd at least look at the fiches at MAX BMW or Bob's BMW, or A&S Cycles to see the part numbers/options - I haven't ordered anything from the website you indicate, so I can't offer any advice on them specifically.

Other USA dealers, such as Bob's BMW http://www.bobsbmw.com/ Max BMW http://maxbmwmotorcycles.com/ and Re-Cycle http://re-psycle.com/ are closer to you which could save on shipping.
I have bought quite a bit from Motobins in England and find their prices very competitive. For lighter weight items, even Royal Air Mail to Texas is economical and delivery is prompt. http://www.motobins.co.uk/
Shop around before you order. Avoid one of those OMG! moments.

BTW, the choke for mine is under the tank, so that's one less thing to worry about.

I just went through looking for a clutch cable for low bars. Max's doesn't list the low bar cables. If you call the parts department they'll look them up for you.
I made a steel braided brake line out of a hose and two fittings. One hose from master cylinder to caliper. Use a flexible/fabric tape measure and figure out what you need. Order stuff from any shop with a Parts Unlimited catalog. Figure out what angle banjo fittings you want (0, 15 degree, 45 degree, etc). And order a pack of brake line crush washers.

The 'clams" are so sharp looking compared to the later flat air box n' filter set up.

True enough Mongo, but a real PITA to put back together. To start the threaded rod you must remove the plastic air hoses from the right carb to fit your fingers inside the clamshell.

I figured out a way to do this on my /7 without doing that, but I often forget the technique again by the time I have to do it the next time!

I just talked to the dealer (Anderwerks in Calgary) who sold me the bike. Instead of me trying to figure out what's what, he's going to send me up the throttle and clutch cable that I need, and he's going to fabricate a brake hose of just the right length -- since he's already fabricating up the identical set-up for someone else with an R45. Phew! One less headache.
